Weld the entire gap with door on, mark it with tape make one pass, take door off clean up, ready for paint!

That door is sagging slightly . When you look at the door handle area lines it is sagging just a little . So what If you raise it? it might take away that uneven gap . And by the way what a great job you are doing Pete !
i've done one of these good number of years ago , same thing rotisserie job, i had to do a crap ton of work to make the front fenders line up around the front headlight area, we had no choice and needed to use new ones that left alot to be desired.
as for the door to fender gap i did mine different to you, firstly i dumped the engine and gearbox in just to make sure the load didnt change the gaps, i've seen and been caught out (just the once).
I chose to leave the edge of the fender intact and cut 5mm inside that on the panel, then i pushed the edge of the fender to where i wanted it and tacked the panel in place, any over lap that happened i just run the airsaw down the line i had first cut and welded up as i went as the airsaw left a nice weld gap.
i found it alot neater than welding up the edge of a panel if its a long run, on a short area then i might weld up the edge and refinish.
with the method you show there is more work involved in reshaping the edge, in my method you keep the edge intact and its only the panel that needs refinishing.
tbh if i saw you do that in my shop i'd probably give you a kick up the arse, esp for **** up two panels.
